Turning these in to the Witch gives 250 rep with Ebon Hold the first time, and then 10 rep any other times.

These are great fun while doing your Ebon Blade dailies. Save them up until you get a great heaping stack of the bones...then buy one of each type of rune, and enjoy being awesomely uber for a day's worth of dailies. Yes, the runes do indeed stack.

Do these help with the Argent Tournament? Grand Melee, outside the gate, etc? I assume they do, since AP buffs seem to help, but I keep forgetting to check.

The rewards received from the Vrykul Bones can not be used in any of the raid instances in Icecrown. You will just lose the buffs.
