For alliance this portal is in the portal room in Boralus, and I assume its the same for the Horde capital

I had no idea where the portal room is so I found a Youtube video. It is at the Sanctum of the Sages, entrance about 70, 18.

Since at least Patch 10.0.2, the portal is only visible if Silithus is in the right time-zone.

Just a quick aside: if for any reason you need to revert Silithus to the original phase by talking to Zidormi, when you have completed your task, make a point of revisiting Zidormi and revert the zone back to 'current' status, this puts the portal back in Boralus and saves a lot of running about.

Seems there is a phasing issue in 11.0. Possibly having to do with the short quest where you have to go to Silithus to talk to Magni.

I flew my toon out to Silithus from the Caverns of Time to see if I could reopen the portal. I did the short quest in Silithus and went to Dalaran (and did not do any quest) and STILL no portal that connects Boralus with Silithus.
