Frozen Runes are found anywhere from chest level up to about 1.5 character heights along the walls. You will always find a single lootable rune in each boss area (Randomly placed) at least up until Sapphiron (Sorry my guild has just reached Saph this week), and there seems to also be a single lootable rune around the outer ring area of each quarter (Randomly placed again so it can spawn in an area where nobody clears. I've seen between 4-6 Frozen Runes from each lootable rune. Looting a rune does lock you to said instance even if no bosses have been killed. Resetting a raid will not cause looted runes to respawn, but it can cause them to change location in their given area.

The only trash that always respawns is in the outer ring even if all the bosses in that quarter have been cleared, so the outer ring and end quarter bosses are the most important to loot (At least for spider and military wings) as you cannot go back for them later without re-clearing trash or sending in a rather sneaky rogue.
