Don't leave after looting the key from the end boss, you'll have to open the prison inside of the instance.
If you miss it, you can do it solo by entering the instance from Dalaran. Stand back and wait for the mobs to reach the guards, then run past them and unlock the prison. Lyndras has ~5m hp, so it shouldn't be too hard to burn him down quickly, before the other mobs lose interest in the guards and come after you.

This is the end of Lyndras story.
We need to go to the Violet Hold dungeon and kill the final boss.
Boss will drop Violet Hold Prison Key, but don't exit the dungeon after boss kill
You need to open a cage first
It is the 2-nd cage from the left, lower level
Here is Lyndras location and other info.
He has 5.2 million HP, just like a regular rare mob

You have to join a group to Violet Hold instance and loot Violet Hold Prison Key from the final boss. Then unlock the cell that right from Millificent Manastorm cell. Unfortunately, Lyndras gone crazy and will try to kill you. You have no choice and need to kill him (no group needed, soloable). Get back to Tanithria and tell her sad news.

So clearly the design didn't work; enough people missed the key part of the quest because we were so used to doing Violet Hold under normal circumstances. But there was another problem too: I went back in as the helpful posters suggested, had no trouble with the guards (they ignored me as described), unlocked the prison and set about whacking Lyndras. That didn't turn out as planned.

All was going well, given the usual squishy scenario: Arcane glass cannon with lots of firepower for a specific amount of time. If you can't kill it quickly enough during your burn phase and you can't use Greater Invisibility (it didn't work; Legion has become famous for spell mechanics issues), you're toast. I thought I was doing pretty well (lots of potions but that's the deal) until Lyndras trotted out his hole card: "Lyndras Unstable Magic hit You 259,168 Arcane." Kind of an insult that he would whack an Arcane with an Arcane spell. That wasn't the final insult but that's when I lost interest.

The Time-Constrained Player can't keep going back and doing the Edge of Tomorrow / Groundhog Day scenario again and again because I just don't have that much time left, but... it must be said that the new Violet Hold is a lot better than the old. Riveting. Exhausting. Borderline exhilarating. So maybe.

Put a sticky note on your screen to remind you? Wait - how about a reminder from the instance quest? Too much to ask? Sorry, some of us just get too excited by a great instance to remember all the details. : D

I don't really mind spoilers usually and this one is really stupid but today I finished doing Violet Hold via Dungeon Finder and didn't immediatly leave because I had an item for one of the other players, then he went and freed Lyndras and I went full "Oh." (I haven't finished my tailoring quests yet, last one I did was Sew far, sew good :c)

This can be soloed as a well equipped Warlock on Normal difficulty.
While your pet is keeping the mobs busy, you can open the cell.
Be prepared to fight Lyndas.
Sorry, I forgot to mention that you need to already have obtained the key from a previous dungeon run and forgotten to take him out at that time.

Go into Violet Hold and find out what happened to Lyndras.

With Lyndras being locked up in Violet Hold, you feel responsible for him and must discover the truth behind his actions.

Perhaps if you were able to speak with him, you could find a way to have him released from the hold and put back into your custody.
