Big guilds are for big raids. That doesn't exist anymore since Burning Crusade came out. It's now supposed to be many small guilds on small raids.
Unfortunately, my guild too, is HUGE, and we just constantly invite people everyday with no limitation. The way we handle Karazhan is by running three groups. G1, G2, and G3 would all form up on Tuesday and run. Each group has their own raid leader, main tank, and healers. We grab DPS and others by who wants to go.

One big thing are the amount of people that are good at leading. If you are in a big guild, say 40-50 members online at once, you need a good leader to get a 10 man or 25 man started. If you have someone say "OK we are raiding now stop what you are doing", you will progress a lot faster.
The more good leaders you have, the quicker groups will form up and start running something.
If you are doing 25 man content, you could have your main people, like all guilds have, go to SSC or something and the people that can't go can run ZA or kara to get more gear and badges. That way when you get to BT you will have enough people to swap around with some gear to down some bosses.
It also depends on what the guild's goal is too.
