Arguing "which is better" overall is difficult, and will change depending on spec. Many argue that Agility is the better stat because it boosts Attack Power in addition to other stats (such as Crit). For Marksman, many argue that Attack Power is the better choice because it's easier to find in copious amounts and thus will have the most direct benefit.
If given equal values of both, then Agility is the better choice. It's when you have varying values of either that it can be harder to choose (for example, in the case of 2H enchants: 35 Agi vs 70 AP) and spec will have a bigger impact on your ultimate decision (for example, SV hunters will always favor Agility, MM hunters will typically favor AP).
When in doubt, the simplest answer is to favor Agility, simply because it increases multiple stats simultaneously. As leth pointed out, you can also refer to the raid stickies in this forum for a more detailed explanation.

In general, PvE gear has hit rating, good base stats and contributes more raw AP than PvP gear, but has lower crit %. So, to counter balance their lower crit (and receive the most benefit from buffs), they should always stack Agility. PvP gear, in general, has a lot more stamina, resiliance, and crit rating, while they're AP is usually much lower than PvE gear.
Up to you really, but personally, I try to get Agility whenever possible, despite im in nearly full pvp gear and MM spec.
