It's because DPS and crit are affected by Agility. The tool-tips are working correctly, you're just not understanding which stats affect what for your class.
The stat changes are correct. You are getting +3.9 DPS from just weapon damage. But, you are losing agility, which (as a rogue) means you are losing attack power and crit. When you lose attack power, your overall DPS goes down, since your overall DPS is derived from both attack power and weapon damage.
The problem is that you went from a weapon that was designed with stats for your class/spec, to one with stats that were not designed for your class. Yes it was a higher item level, and yes it had higher base weapon DPS, but if all it had on it was stamina, it's probably meant for a tank. You're better off sticking with items that have your optimal stats on them than taking higher level weapons and armor that don't have your stats, because you'll end up doing more damage that way.
I don't have a rogue, so I don't know what the conversions are, but if you look up class guides, they can tell you how much attack power you get for each point of agility, and how much crit (based on your level).

Yes, as a Rogue you will want more Agility, everytime. I have not checked the exact number this patch but it was 1 Agi = 2 Attack power. For leveling you will want Agi then haste.
