It seems like you're just placing blame on the arena because you're bummed over not being taken to Karazhan. Either find a better guild or some better gear.
To answer your question, the arena hasn't ruined PVE at all.

For feral druids, PvP gear is indeed very good for PvE, especially because resilience DOES affect your chance to get crit (and since ferals don't profit from +parry and +block, the "lacks" of resilience vs defense are not as big as for warriors).
However, you should also be able to tank Karazhan in your gear. Keeping agro if everyone is epiced out might be a problem (though it's not that hard to generate good threat as feral) but surviving would be easy.
I mean, i have ~equivalent feral gear (just not uncrittable yet), am specced moonkin (with the agro reduction) and was able to off-tank as MT3 for trash packs from SSC up to Lurker, especially on the vash'ir honor guards... (our newly guilded ferals and dps wars were really lacking a tanking set at that time :/)

You'd be able to tank, so you might want to discuss the requirement with your guild. But they can stand by their decision, and anyway you should try to go for some arena epics, they'll help out.

Arena gear isn't made for PVE. The amount of item points wasted is huge. You don't need resillience, penetration or loads of stamina for PVE (baring some encounters). Maybe for druids that is different I don't know that.
There are a few exceptions, but when I see players in my raid with a lot of PVP gear I frown. Sure PVE has a "chance" to give gear while PVP is guaranteed. But do some heroics, get badges and you're guaranteed to get very good epics aswell (better then karazhan). My shaman has 14 days played and I have farmed over 175 badges already.
Good blues are usually better then S1 gear for PVE. Color isn't everything.

started tanking kara with 11k unbuffed and did fine all the way up to curator,
accidentily tanked illhoof in dps gear yesterday and we did fine, even got rid of some aggro problems with a shadow priest
moreover, if you dont want to pvp then raiding is there for gear, if a guild demands you to pvp in order to raid, then the guild sucks.
its not about initiative, its about playing wow the way you like it
and last but not least, its fricking kara, not ssc not gruul its kara. you can even bloody pug it succesfully.
