Try:
#showtooltip
/targetenemy
/stopmacro
/cast Hunter's Mark
/stopmacro
/petattack
/cast Hunter's Mark
Should cast hunter's mark with a right mouse click then stop the macro right before it commands your pet to attack if the right mouse button was used. Therefore not sending your pet in but still casting mark. I'm thinking you might need to add something to the effect of targeting the enemy with button 2 (right mouse button) as well but I don't have access to a good internet so I can't test this out for you. Sorry. If so i would add: " /targetenemy " (of course w/o the quotes) after the first target enemy.

The first part of your macro...
/targetenemy
/stopmacro
... as far as I can tell, says "target an enemy if my current target is a friend, then stop the macro if the enemy I targeted is friendly." I'm not really sure what the purpose of that is or how it even works now. Maybe I'm misinterpreting it.
In any case, here's what I came up with. In this one, it won't run if you have a friendly targeted. If you don't really care about all that and just want it to target the next enemy, you can just kill that first line.
#showtooltip
/stopmacro
/targetenemy
/cast Hunter's Mark
/stopmacro
/petattack
That should work if the order of the abilities doesn't matter to you. If you want the petattack to happen first, then Hunter's Mark, that's a bit more difficult unless /petattack allows you to use conditionals on it. I don't know whether it does, offhand.
