Flash back to kindergarten, where you learned about primary colors and whatnot:
Green gems fit yellow and blue sockets, because yellow+blue = green.
Orange gems fit Yellow and red sockets. (red+yellow=orange)
etc.

No. The primary colors of light, based on the pickup of your eye, is red, green and blue. The primary colors of paint are cyan, magenta and yellow.
Actually, it's measured on the retina as violet and two shades of green. Although assigning a straight color to each of the three is misleading, since each of the three signals is actually a roughly bell-shaped function of wavelength.

ok im officially confused, but i guess b/c im color blind and cant see half these colors that would explain confusion, B/W FTW
I'm colorblind myself :) Anyway, while it's not shown on the raw gems, you can see the color of a gem, based on the sockets it matches. Matching a red and a blue socket means that it's purple - and so on.
Anyway, I'll be helpful and list the normal ones (PvP and drop-gems excluded, as these aren't used by JC'ers):
Red:
Blood Garnet, Living Ruby, Crimson Spinel
Orange:
Flame Spessarite, Noble Topaz, Pyrestone
Yellow:
Golden Draenite, Dawnstone, Lionseye
Green:
Deep Peridot, Talasite, Seaspray Emerald
Blue:
Azure Moonstone, Star of Elune, Empyrean Sapphire
Purple:
Shadow Draenite, Nightseye, Shadowsong Amethyst (and the pearls)
The auction house also lets you search for a specific color.

The primary colors of paint are cyan, magenta and yellow.
Not true. There are several reference systems for paint, the RYB model being the classic (i.e., red, yellow and blue being the primary colours). For printing, you might see the CMYK system (which is where your cyan, magenta, yellow come from).
So, the primary colours for WoW gems are red, yellow and blue. To help you out even further, the hybrid gems (purple, orange, and green) count for both colours when gearing for a meta gem. This means you can meet a "two of each colour gem" by using a purple, orange, and green gem (three gems required in total!).
