I'd suggest running in windowed mode (maximized if you still want it to appear fullscreen) if you're looking for a way to mitigate this. This might cost you a few FPS, but should make alt-tabbing and the like significantly faster.
Unfortunately, I've not experienced this issue (the upgrades slowing stuff down) myself, so I can't be of much other help. I will vouch that when running fullscreen my system takes an awful long time to bring back a minimized WoW window though (On Vista x64).

And I tried windowed mode and it cuts my FPS almost in half in most places.
Ouch. That's a harsh drop. I only lose about 5 FPS myself.
Though, on my old laptop that might be about the same. :þ
Back to the original post thought -
Another part of this issue is that when you're running in Fullscreen, the OS stops rendering it's shell for a while - hence when you tab in or out, the OS has to deal with reloading or unloading the UI. Something I forgot to mention earlier is that you can probably also reduce this time a bit by putting windows into Performance mode (Going to system settings by right clicking "My Computer" and clicking properties, going to advanced settings, advanced tab, performance, and clicking "Adjust for best performance"). This will turn off all the fancy eye candy, like shadows, transparencies, and the Aero interface reducing the amount of UI fanangling the computer has to do when you tab in and out. It won't be as big a difference as running in Windowed mode, but it might shave off a few seconds and in some cases may even net you a few extra FPS.
