What you are seeing is an artefact of AS being weapondamage dependant, so if you have a good weapon (say an heirloom), AS will have an instantboost as it works like a blue quality weapon for your current level.
Kill Command is purely AP based. As soon as you outlevel your heirloom (and get gear for the next level of play) KC will outdo AS as the AP contribution becomes more significant than the weapondamage contribution.

I got my hunter to 90 recently, and Kill Command was until I got a cat with mastery buff (80), and even then it dealt only slightly more damage than Arcane Shot.
On a side note, try using Serpent Sting on lvl 70 survival hunter. The instant tick then deals about as much as an Arcane Shot, and it's like that for about 10 levels.
