I followed suit but was having a lot of trouble with pet 2 and 3 dying. So here's what I found out and how I adjusted it to get my win. Take note, it's RNG dependent so don't give up. That said, it took one time when I decided NOT to switch out pet 2 for pet 3.
1. Macabre Marionette - 121
2. Emerald Proto-Whelp - 112
3. Infested Bear Cub - 122 (never pulled him out and I suggest you don't either so I guess you could bring a leveling pet)
I followed her strat on Comet using Macabre Marionette: siphon life, dead man's party and Macabre maraca twice in that order. (if your pet dies before Comet, start the encounter over)
Bring out your Emerald Proto-Whelp against Cosmos: use emerald dream, ancient blessing (in that order) and use them on cooldown. Keeping him up with as much health as possible is the key to this encounter. Use Breath in-between healing spells until Cosmos dies.
When Constellatius comes in do not swap out pets, keep Emerald Proto-Whelp out, and just continue on with the healing. You can pass in-between healing spells as there's no need to damage Constellatius as he will simply heal himself up. The key is to keep your pet healed and ride out the 15 turns of Apocalypse because he will die and in turn, you will win. My whelp had 50% health at the end.

As difficult as this battle first seems, just two pets are needed:
Flayer Youngling (S/S) 1/2/1
Emerald Proto Whelp (P/P) 1/1/2
The first battle requires the most strategy; open with Kick, then use Blitz, Blitz, Deflection. The aim from here is to keep Kick on cooldown at all times, and avoid being hit with flamethrower at all costs as this will cause the most damage.
For the bunny, just use blitz until you are forced to swop (you should be auto-swopped to your proto-whelp). From here, use Ancient Blessing, Emerald Dream & attack in between - making sure to keep your healing abilities on cooldown at all times.
When the Bunny drops, simply repeat this strategy for the final pet (or just pass your attacks) as he will eventually kill himself - you just need to outheal his relatively low damage.
For security, use a second Emerald Proto Whelp as the third pet just in case the Bunny gets lucky with crits & you need the backup.
You can defeat Algalon with
, which you can buy on the AH or borrow from a friend. A lot of people use tactics that involve catching a specific breed, but this isn't necessary!
1-1-1 (I used P/S build, but it shouldn't matter)
Comet: Marionnete will take out the dragon solo. Siphon Life, Dead Man's Party, Macabre Maraca x2. Both these pets should die at the same time. If he crits you, you'll die before getting off the second Maraca, so forfeit and restart.
Cosmos: Switch in your Imp. Rush, Immolation. At this point, the bunny will force your Crawdad into battle. Imp will heal passively every round while he's not active. Wish, Renewing Mists, Snap. Your wish should be on cooldown for 3 more rounds, and you should have over ~1100 health remaining. Switch to Imp, rinse and repeat until bunny is dead: Rush, Immolation, Wish, Renewing Mists, Snap, switch.
Constellatius: Both your pets should be healthy, and you just have to outlast 15 rounds until Apocalypse lands. If Imp is active, switch to Crawdad. Wish, Renewing Mists, and Claw or Pass until Apocalypse squishes your Crab and the Imp claims victory.

11/22/2020, 9.0.2 edit: I helped a friend doing this battle and realized that my strategy isn't working anymore since the Hunting Party debuff only lasts 1 turn now while it used to lasts 2, making the previous turn 5 impossible to achieve anymore. I found another way with a strategy as "nag" as the previous one with little changes and with no rng, except being crit, i edit over the previous comment and take advantage of that to correct some english mistakes.
My apologies to all people that were let down by my previous strategy.

If you have the pets but they are level 1 or just low level - go to your garrison and use your safari hat and do pet battles. You can level those pets quick, and then get your bunny :D
I don't have an Emerald Proto-Whelp, and neither my Dream Whelpling nor my Emerald Whelpling were surviving Cosmos anyways. Decided to play around with a few things, and I think I may have a nearly fail-proof strategy for this now, as long as you have the H/H breed of Unborn Val'kyr. (I didn’t test it with a B/B, so I make no assumptions about that – try at your own discretion. It may still work.) Cosmos gave Magical Crawdad 2 nasty crits in a row right out of the gate, and it still managed to survive. I spent a LOT of time failing this battle either because of Cosmos's crit RNG on some of the previous pet strategies or because I didn't have the right pets for other strategies. It’s long, but hopefully this will save someone else the RNG headache as well.
**Until you get to Constellatius, pay special attention to the move order. You’re going to put Renewing Mists back up before it falls off once, so that you have enough turns of it remaining to heal Unborn Val’kyr when the following swap occurs. The “early” Renewing Mist is not a mistake or an oversight, it’s part of the strategy.
***If you don’t have a Snowfeather Hatchling, you can probably use any other defense-break pet that can survive the three rounds until Comet is dead. Just make sure you’re using the defense-break on round 4 and 5. The Predatory Strike opener at the beginning of Cosmos is really just filler. If whatever pet you sub for Snowfeather Hatchling dies in turn 5, bring in Magical Crawdad, cast Renewing Mists in turn 6, and continue as normal when Unborn Val’kyr gets swapped in in turn 7. I did NOT test this, but it should work just fine, barring an extremely unlucky set of crits in rounds 6, 8, 9, and 10. If that happens, try again. Magical Crawdad should be able to handle 2 crits in those four turns and still make it, and it’s extremely unlikely Cosmos would get crits three+ times out of those four turns in subsequent attempts.

Does anyone have a current strategy? I tried most of these suggestions. I managed to kill the first pet on two attempts, then died barely touching the second. Most of the time all 3 of mine died without killing the first pet.
This is what I used Zandalari Anklerender 2,1,2, Son of Sethe 2,1,1, And Lil' Bling 2,2,1. Have the team arranged in that order, starting with ZA go Black Claw > Hunting Party > Leap, Comet Dies and enters Cosmos, cast Black claw again. Enter with Sethe, you will be swapped to Lil' Bling, Cast Make it rain > Inflation > Make it rain and Cosmos should die while your Bling is still alive, Once Constellatius enters, swap to Sethe and do Hiss > Drain Blood > Plagued Blood until Apocalypse kills the active pets and you win with Bling hanging in the back.

Start with Zandalari Kneebiter (305/289): Black Claw> Haunting Party > Pass (Die to Comet)
Swap in Emerald Proto-Whelp: Breath > Breath (kill Comet) (Here 1 used Breath twice instead of once as in the video, but I still managed to finish off Cosmos with that)
then cycle Emerald Dream > Ancient Blessing > Breath*2 until Whelp die to Constellation
Last pet is Unborn Val'kyr: Pass until apocalypse finishes and win with the undead passive (which the apocalypse misses :D)
Tried Unborn Val'kyr Haunt for 20+ times and did not work, apparently in some recent patch, the health she got after reviving from Haunt is reduced, such that you won't have enough health to survive any attack,
I wanted to add my strategy because I tried almost all of them here and none of them worked any longer as of Patch 8.1.5. As far as I can tell, Constellatius' damage has been buffed (305 in old strat videos, hitting my team for 423) and suggested teams weren't surviving through until Apocalypse. So here's what I ended up succeeding with:
Zandalari Anklerender (305/289) > 2,2,2
Emerald Proto-Whelp (305/273) > 1,1,2
Nether Roach (210/255, mine was green/uncommon) > x,2,x (it really doesn't matter, but having Survival ensures you won't accidentally get killed if Constellatius crits)
Turn 1: Primal Cry
Turn 2: Black Claw
Turn 3-4: Hunting Party (Zandalari Anklerender dies, bring in Emerald Proto-Whelp)
Turn 5: Breath, Comet dies
Turn 6-8: Emerald Dream
Turn 9: Ancient Blessing
Turn 10: Breath
Turn: 11: Breath
Repeat Turn 6 through Turn 11 until Cosmos is dead (it will take a bit to do). A word of caution: if Cosmos crits too much the Proto-Whelp may die and you'll have to restart.
Once Cosmos is dead and Constellatius enters, the rotation gets switch up a bit. Use Emerald Dream > Breath > Ancient Blessing > Breath > back to Emerald Dream and so forth. RNG will determine how long your Proto-Whelp lives, but the goal is to run out the Apocalypse countdown as much as possible. Once your Proto-Whelp dies, Nether Roach will come in.
You can pass every turn or use a damage ability to stay busy. Once my Nether Roach got down to sub-600 health, I used Survival to make sure Constellatius didn't accidentally kill it. The next round, Apocalypse hit and I won!
As I mentioned previously, just a little bad luck with RNG can throw the whole fight but I only lost one time with this team due to some rotation screw ups, and then sailed through the second time. I'll also mention that this fight is extremely sensitive to any slight modification. At first, I used a different Zandalari dino with naturally higher speed than Comet and I couldn't get it to work due to timing of Comet's death and Cosmos' swap ability and specific rotation, so breed differences may net different results. Good luck!
I tried to follow some of the guides here, but didn't work for me very well. The way I 've done it is:
Pet 1: Unborn Valkyr
Pet 2: Almost any that have a hunting party type of damage (double dmg etc) I used footslasher.
Pet 3: Emerald Proto-whelp as per the guide.
The tact is very simple
Enter fight with unborn, cast Curse of Doom and then directly Haunt
Continue with Zandalari casting hunting party, which will also buff up the damage incoming from Valkyr. Cast any other spell if you make it alive out of the hunting party.
In Case you didn't make it alive just 1hit with emerald and continue the fight with Protowelp. The next boss will try to swap your pets, so heal up and be prepared for a swap. After you get swapped just swap back, you don't have to try anything with the valkyr, we just need her to survive till the end.
Once you are done with the 2nd boss, the only thing you need to worry about is staying alive until Apocalypse strikes both pets. You having Valkyr alive you win the fight!
I had the worst time with this, the emerald proto-whelp was simply not working as advertised. What I ended up going with-
Zandalari Anklerender- P/P
1. Primal Cry
2. Black Claw
3. Hunting Party
There will be one hit left- here's where it's different- I used the Dream Whelpling instead of the emerald proto-whelp. Use Sleeping Gas to kill off the dragon, then when the rabbit comes out:
1. Emerald Dream
2. Sleeping Gas
3. Emerald Presence
The third pet I used is a Fire Beetle. I'll tell you why. It doesn't die when that last one hits you with the meteor. So, if the rabbit manages to switch out to the fire beetle because it's a pain in the you-know-what, hit scorched earth, cauterize, it should switch you back to the Dream Whelpling. Should just need sleeping gas. Then survive the riverbeast and you did it! Get your Stardust from Algalon and go tell Rhonin that Algalon is playing with pet battles now. I'm sure he'll tell you that your life is worth living.
In case the aforementioned strats aren't working for anyone or you don't have the pets yet, here's one more than worked for me using very easy to obtain/capture pets.
S/S Kneebiter is fast enough to kill
and also apply Black Claw to
. The rotation I did was Black Claw > Hunting Party > Bloodfang, and the Bloodfaing hit should finish Cosmos and heal you a bit.
Then for defeating Cosmos and
I did the following rotation:
Creeping Fungus > Stampede > Consume
Cosmos can swap your squirrels all day long and it doesn't matter. It's actually awesome, because you can straight away pop Consume for a good heal (if moonlight is still up, the consume will heal your squirrels over 300).
Combined with the double damage from Stampede, they're strong enough to defeat Constellatius outright without having to wait around for Apocalypse. Additionally, because all breeds of Infected Squirrel are slower than Constellatius, its tail attack doesn't get bonus damage from going last.

Make sure to have your bear cub switched to be the active pet before Apocalypse hits, so that you are left with your Dream Whelpling, which should have much more health.
Done! I came up with this strategy based on comments of others, and adjusted to make it work for the pets I had leveled up as rare. I hope this helps someone. Good luck!

The only harder to get pet is Son of Sethe - from Arakkoa Outcasts rep.

Against Constellatius - rotate on cd Touch of the Animus, Drain Blood, fill with Absorb and wait till Apocalypse hits. You will win on death round.
I finally made it. Here are the

Do Haymaker. If it hits - continue, otherwise - reset.
Switch to Blackchasm Crawler, poison and then do 1st, 3rd and 1st attack. Usually it's enough to finish Comet and do some damage to Cosmos.
The hardest part is to beat Cosmos and keep Undead and Dragon alive.
I also tried with Mechanical Pandaren Dragonling instead of undead pet and almost did it but it worked better for me with Weebomination. It has a lot of health, strong dragon attack and can heal once later on.
It was very challenging but finishing it was so satisfying! Goodluck and have fun! :D
After trying all these strats, getting and leveling pets and stupid amounts of bandaging:
Anklerender slot 1 (black claw & hunting party)
Scourged Whelping uncommon slot 2 (tail sweep & plagued blood. I had Call Darkness as well but didn’t use it)
Son of Sethe slot 3 (PB, Animus, DB).
Turn 1: black claw
Turn 2: hunting party
Turn 3: doesn’t matter because he dies
Turn 4 (bring in Whelp): anything that finishes off the dragon.
I didn’t keep exact track and now ofc can’t repeat it, but the goal is to keep PB up and let the bunny swap your pets (priority keep Son of Sethe healthy and tail sweep with Whelping to get bunny down).
You should end up with a healthy Son for the last pet, all of his spells are healy ones, just outlast Const’s apocalypse, die and return as undead.
I just had this strategy work right off the bat, and I really didn't think it would because my RNG was so poor early on so I'm hopeful this is a viable strategy for others.

I used an old strategy with the first two and my Proto-Whelp actually died really early into battle with Comet so I actually thought this was going to fail, but Son of Sethe managed to survive the rest of Comet, kept up with Cosmo just fine and then resurrected after Apocalypse. I really hope this works for someone else, I was tearing my hair out over this one for a while.
I was in despair because almost all these strats are pre-BFA and I got my "invitation" just today. However, I went looking on the forums and found this:
The ONLY difference I made was to put an S/S raptor instead of the P/B(?) because I couldn't crit with the original, and using S/S gave me an "extra" move. Yay bunny!

CHITTERSPINE SKITTERLING (-,2,2) I needed a speed breed chitterspine to get through (mine was 335) was essential to go first for the comet fight.

If anyone is still struggling after reading all the guides, there is a simple solution:
Any Zandalari raptor (P/P) with Black Claw and Hunting Party
2x Emerald Proto-Drake
Start with Black Claw, then Hunting Party -> raptor dies, one of the Drakes enters to last hit (or last two-hit) the 1st pet, then just spam the Emerald Dream/ Ancient Blessing off cooldown and don't let any drake die.. and voila.
Tip: try to use your Emerald Dream 1 round before Cosmos swap ability, it takes some tries but he won't swap pets during emerald dream; Emerald Dream has 5 turns cooldown, swap ability is 4 turn cooldown, so ideally use it when Cosmos is on 2 turn cooldown.

I can't test out again now that I've completed, but there was definitely some rng involved on the Zandalari Anklerender. Basically, he has to crit or you're just not going to win. After about 5 forfeits I finally got the crit off and then the rest seemed to work pretty smoothly.
Zandalari Anklerender - black claw, hunting party (if crit), leap (if no crit, reset)
Emerald Proto-whelp - breath, this should finish comet, emerald dream, ancient blessing, if cosmos hasnt switched you yet then go breath and he should switch
Unborn Val'kyr - immediately cast haunt
Emerald Proto-whelp - you're back in now, start rotating emerald dream, ancient blessing, and breath. Don't get greedy and go for a second breath, rotate emerald dream and ancient blessing as soon as they're available. This coupled with haunt should finish Cosmos. After that just stay healed up against Constellatius until round 1 of Apocalypse and then rotate in Unbork Val'kyr.
Unborn Val'kyr - die, come back with undead passive, YOU WIN!
