I haven't raided much of BC, but I'll assume the only challenges were the original Kael and Vashj. So, pretty much pre-BC should go like this
In order:
The Four Horseman
Kel'Thuzzad
C'thun
Thaddius
Twin Emps
Gothik
Patchwerk
Sapphiron (resist check ftl)
Faerlina
Loatheb (taking out consumable farming from the challenge)

Nothing in AQ was hard, except C'thun, and Emps to some degree. Chromaggus was a joke, and was only remotely hard if you got Time Lapse and the Acid together.
Four Horsemen were just plain brutal. There was ALWAYS a chance a warrior's taunt could resist, and most likely end the fight. Even if you had the T3 set bonus, I believe there was still a 5% chance or so, bleh.
C'thun was also close to the #1 difficult if you take the fight in context before Naxx, as you needed 40 people to stand in their EXACT spot, 5 or 10 yards away from anyone else, even after get punted around, then rotate around the room and not get shot by the beam of death and die, after which forming back up with their group, and not in range of anyone. Assuming you come out of Phase 1 with less than 2 dead, you can attempt Phase 2. Counterspell/interupt the giant eyes without screwing up or you wipe, DPSing big tentacles down while still focusing on the others or you wipe, doing your job inside C'thun and not getting killed thus being short DPS and wiping, then repeating that again if ONE person screwed up.
It was a crazy fight, EVERYONE had something to do in that fight, and couldn't slack off.

Just because I haven't really been able to do any end-game stuff yet, I would have to say my least favorite (and who I think is a pain in the ass) would have to be Blackheart the Inciter. I've never wanted to say eff it to a group before so much.

Many guilds who have downed Illidan have YET to down Archi.
We got him on our 60th attempt. :D
This seems pretty alien to me. I have never heard of any guild killing Illidan before Archimonde - none of the 16 Illidan guilds on my server did, and 7 guilds have killed Archimonde but not Illidan. My previous guild killed him in ~30 attempts.

Not sure, maybe Kel'thuzad or Four Horsemen. And the main toughness there was coordination, as usual. It's a hard question to answer, really. I've personally done every boss in the game, pre-nerfs, and I can't really come up with an ultimate. There are always certain situations or specific aspects of a boss encounter that are challenging, but not too many manage to be entirely difficult. For example, conceptually, Patchwerk was rather simple. However, as far as coordinated execution was concerned - Patchwerk was incredible. C'thun also required a lot of coordination, especial prior to the "afk 5 min making sandwich" break in-between the phases. I refuse to give "random" credit for being the key "challenge" of an encounter. It's just dumb. To be honest, very few post-TBC boss encounters have met up to the challenge of some of the 40-mans.

lol you know guilds today can 15man naxx and onyxia someone asked me if i were up for 10man onyxia and they made it they are 70 ofc

I don't know why. I have seen so many vids where she was easy, and our Warrior doesn't have problems tanking anything else, but Maiden in Kara is a b!tch. We wipe on here atleast once, if not twice when we do the run. We have to have a feral druid tank her.

well if i needed to say one i would said The second boss in Heroic Magister's terrace and/or 3rd boss both are easy if you got mage/cc the tactics and the group ofc
