Does shooting your wand trigger the five second rule?

No, it doesn't. Only casting a spell that uses mana does.

Doesn't using a spell without mana (like Desperate Prayer) take you out of the FSR?

No. You have to actually use mana in order for it to go into effect.
Stuff like Desperate Prayer or Gift of the Naaru that have no mana cost in the first place do not trigger the FSR. Same thing with Inner Focus, as well as the spell that you cast following it, or a spell cast after you get a proc of Holy Concentration.
