Look at a comparison from a FB/TTW or FFB Mage perspective and you'll see the difference.

1 spirit is worth ~0.98 DPS (this takes into account 55% conversion to crit with MA + Glyph)
1 crit is worth ~1.6-1.65 DPS for FB/TTW and ~1.7-1.75 for FFB
1 spellpower is worth ~1.7-1.75 for both

We'll just use averages of these, so 1.625 and 1.725.

Gems for each one would be: Runed Scarlet Ruby in Hood of Rationality, Purified Twilight Opal in Cowl of Dark Whispers (in upcoming patch, Runed Dragon's Eye will be a red gem, nor longer prismatic, and will not count towards blue socket bonuses).

Hood of Rationality
spirit: 81*0.98 = 79.38 DPS
spell power: 19+120 = 139*1.725 = 239.775 DPS
crit: 50*1.625 = 81.25 DPS, 50*1.725 = 86.25 DPS
Total: 400.41 - 405.41 DPS

Cowl of Dark Whispers
spirit: 80+8 = 88*0.98 = 86.24 DPS
spell power: 9+9+115 = 133*1.725 = 229.425 DPS
crit: 59*1.625 = 95.875 DPS, 59*1.725 = 101.775 DPS
Total: 411.54 - 417.44 DPS

On top of that, this item takes care of one of your blue gem requirements for the meta in it. That's one less blue gem you need elsewhere. There's a few items out there that make gemming for the meta easy (such as Conqueror's Kirin Tor Leggings, due to the other socket being red and the socket bonus not completely sucking), but otherwise it can be a loss to use a purified twilight opal over a runed scarlet ruby.

Now, I'm not saying either of these are actually great items -- because quite frankly Conqueror's Kirin Tor Hood is far better than both of them (tons of hit and a red socket just for icing on the cake). But this is still an upgrade over Hood of Rationality for mages and the reason is because of having more crit and an actual worthwhile socket bonus. (The 19 spell power in the socket on Hood of Rationality versus 18 spell power and 8 spirit on Cowl of Dark Whispers leads to 33 vs 39 DPS.)
