doesn't matter.
the scale factors is how much DPS you gain per stat point. the normalised figures just set 1 point of SP to an arbitrary value of 1 and adjusts the value of the other stats accordingly. it's only done for the sake of simplicity and you could put either set of values into a weighted comparison and get the same order of items returned (though they will have a different value).

if you're using the flashy new simcraft GUI you can create a custom profile here on wowhead and import that instead of an actual character.
after importing simcraft shows you the parameters that it will test once you press 'simulate'. on the action list you'll see the action that equips a firestone, simply change that to spellstone before simulating to run that test.

but
, say we're talking about 10 gems with less than a 0.1dps difference between SP and haste then the difference you'll see is well within the margin for error. you'd want to do a very large number of iterations (i think simcraft defaults to 1000, you'd want to do 10k+) to try and even out as much of the variability as possible.
this is one of the major strengths
and
weaknesses of simulation over formulation. one works on statistical averages while simming lets RNG do it's thing and uses large numbers of iterations to narrow results to useful figures.
