Where do Thunderforged/Warforged items come from?

Item drops in Normal and Heroic
Throne of Thunder
have a chance to come in Thunderforged flavor, while items from Normal and Heroic
Siege of Orgrimmar
may come in Warforged quality.
It means they are half a step better than items without that -forged tag. They are intended as an incentive to "farm" bosses long after you've killed them for the first time.
Any item that drops in normal or heroic ToT or SoO respectively has a chance to be Thunderforged or Warforged.
I believe the idea was to encourage / reward guilds for continuing to farm an instance after they've cleared and allow people to further progress their characters past full normal / full heroic gear.
on top of being an incentive for all players too keep farming gear after finishing current content.
they're used too attract more players towards 25man raiding, since the chance of winning Thunder-/Warforged is higher in this setup. lot's of players like the idea of having the best of the best gear and therefore might choose 25man over 10man.
atleast that was one of the idea's when orginally released. no idea if it really worked, but as a 10man raider myself. i find warforged a nice bonus, but i don't find myself going after them for the 6 more ilvls.
though i know some people who find it a big deal.
drops is Warforged.
it also means there's SO many versions of the same item. Raid Finder, Flexible, Normal, Normal-Warforged, Heroic, and Heroic-Warforged.
